I dont know much about Linux, but is it stored on a CF card? if not, the ROM? and if thats the case, is there some sort of OS choices menu?

It's generally stored on a storage medium such as a CF card. Usually you run an application like HaReT in CE that basically hands over control to the linux kernel which then boots to a userland (image) and that's it. Then if you soft reset you are back in Windows CE again (unless the linux dev teams have since changed how this works) and everything will be reset back to factory default as far as your CE settings, it's like doing a normal hard reset pretty much.
