I dont know much about Linux, but is it stored on a CF card? if not, the ROM? and if thats the case, is there some sort of OS choices menu?
It's generally stored on a storage medium such as a CF card. Usually you run an application like HaReT in CE that basically hands over control to the linux kernel which then boots to a userland

) and that's it. Then if you soft reset you are back in Windows CE again
(unless the linux dev teams have since changed how this works
) and everything will be reset back to factory default as far as your CE settings, it's like doing a normal hard reset pretty much.
